چکیده
A GENOME-WIDE ANALYSIS OF PERFECT INVERTED REPEATS IN ARABIDOPSIS THALIANA by Sutharzan Sreeskandarajan Perfect inverted repeats play wide variety of roles in genomes. In this study, we conduct a genome-wide analysis of perfect inverted repeats in Arabidopsis thaliana and explore the biological significance of the observed inverted repeat distribution. The roles of palindromic sequences are reviewed in chapter 1. Chapter 2 describes a tool which was developed to detect perfect inverted repeats using a novel prime number-based algorithm. Chapter 3 focuses on the performed genome-wide analysis, illustrating the observed non-random distribution of perfect inverted repeats in different genic and intergenic regions in Arabidopsis genome. detectIR: A Novel Program for Detecting Perfect and Imperfect Inverted Repeats Using Complex Numbers and Vector Calculation
Inverted repeats are present in abundance in both prokaryotic and eukaryotic genomes and can form DNA secondary structures--hairpins and cruciforms that are involved in many important biological processes. Bioinformatics tools for efficient and accurate detection of inverted repeats are desirable, because existing tools are often less accurate and time consuming, sometimes incapable of dealing ...
متن کاملNegative control of Strictisidine synthase like-7 gene on salt stress resistance in Arabidopsis thaliana
Strictosidine synthase-like (SSL) is a group of gene families in the Arabidopsis genome, which whose orthologues in other plants are key enzymes in mono-terpenoid indole-alkaloid biosynthesis pathway. The SSL7 is upregulated upon treatments of Arabidopsis plants with signaling molecules such as SA, methyl jasmonate and ethylene. To find the functional role of the gene, a T-DNA-mediated knockout...
متن کاملEvidence that a family of miniature inverted-repeat transposable elements (MITEs) from the Arabidopsis thaliana genome has arisen from a pogo-like DNA transposon.
Sequence similarities exist between terminal inverted repeats (TIRs) of some miniature inverted-repeat transposable element (MITE) families isolated from a wide range of organisms, including plants, insects, and humans, and TIRs of DNA transposons from the pogo family. We present here evidence that one of these MITE families, previously described for Arabidopsis thaliana, is derived from a larg...

A computer-aided homology search of databases found that the nucleotide sequences flanking ATLN44, a non-LTR retrotransposon (LINE) from Arabidopsis thaliana, are repeated in the A. thaliana genome. These sequences are homologous to flanking sequences of 664 bp with terminal inverted repeat sequences of about 70 bp. The 664-bp sequence and most of the 14 homologues identified were flanked by di...
متن کاملFunctional analysis of glycin rich- RNA binding protein, a suppressor of trehalose-6-phosphate mediating growth arrest in Arabidopsis thaliana
Metabolism of the alpha-1,1 glucose disaccharide, trehalose, is indispensable in plants. In the Murashigeand Skoog (MS) medium, trehalose inhibits plant growth and allocation of carbon to roots. A suppressorof trehalose-6-phosphate (T6P) mediated growth arrest, GR-RBP2, is characterized in more detail.Phylogenetic analysis revealed that GR-RBP2 is a protein of likely prokaryot...
